Adding triggers to different areas is rather simple. You can only add triggers to the overworld and village area types. Click on the Items/Special Objects tab and click on the bullseye looking thing. Then click on the spot in the level where you want this trigger to occur. A prompt will pop up asking for you to name this trigger. This name is what you will use to identify the trigger so you can actually use it. This should be unique from all other trigger names in that area or else things may not work out as you expect.
After you add your triggers across your levels, click on the Triggers tab. Now you need to click on the trigger that you actually want to add some functionality to. It will tell you the name of the trigger you just clicked on (in case you forgot). Then it will pull up some listboxes that contain all of the areas in your game. Select the area that contains the your destination trigger (the trigger where you want to go to). Clicking that area will automatically populate the destination box. You can then select the trigger you want to move to when your trigger is hit.
All dungeons should have two triggers that call that dungeon. There is no need to fill in the destination box if you select a dungeon as your destination. Triggers that take you from one area to another all have a long fade to black. Triggers that take you between different places in the same area use a quick fade to black followed by a quick fade in. If you have any questions, feel free to post them here.

Could you elaborate on how you set up a trigger to leave a dungeon? Whenever I try to leave a dungeon, the screen just loops. :S

Could you elaborate on how you set up a trigger to leave a dungeon? Whenever I try to leave a dungeon, the screen just loops. :S Let's say you have a dungeon called 'dungeonX'. In the a village or overworld area, you create a trigger wherever you want to enter your dungeon at. Now on the triggers tab, select the area trigger type and then select 'dungeonX' from the area dropdown. Now place another trigger down in an overworld or village area and do the exact same thing, selecting 'dungeonX'. You should now have two triggers both pointing to your dungeon. These triggers become automagically linked when your game is loaded. Hopefully that explains things. I probably should create a ST3 Editor help page on the website to provide examples and pictures to make things a bit more clear.

I've finally figured this out. This whole time I've been trying to create a trigger in a completely new area and it would not work. Instead, I used the "Exit Trigger" in the same area as the entrance trigger and it worked. From there I can use a separate trigger to access an all new area.
I feel so clever now.
