A couple of questions for the ST/ZR veterans here.
1. What boss did you have the most trouble defeating?
2. What traps did you fall into over the course of these games?
In ST, I had the most difficulty with Magma the Fierce. Yes, a boss in chapter three gave me fits. Trying to find the proper tiles to activate the switches while dodging fire the whole time is not an easy task. It took me six tries to beat that sucker. No other boss in the game took me more than three.
In ZR, the Mashing Miner took me more tries than I could count. Being stunned when he swings his hammer and trying to maneuver around his rocks made this fight an adventure in itself.
Both of the traps I fell for came early in the games. In ST, I got greedy with the potions in the first dungeon. We all know about that now, but it was a surprise the first time through.
In ZR, I made the mistake of killing the boar that Yum-Yum was eating. Apparently, you can beat up on him all you want, but if you so much as touch his meal, your head will take its place.
Thoughts?

In the history of my childhood, the hardest bosses for me were: -Magma the Fierce from Chapter 3 (didn't know I had to brake the floor, and that was still hard to do while dodging fire). -The Alien ship's main reactor (still very hard till this very day)
As for traps I fell into... well I used to sink along with the sinking tiles, especially the white/pink ones that sink upon landing. Those always caught me by surprise.
That part in Chapter 5 where you sank through a floor and ended up in a trap room, it scared the bejeezus out of me. XD
For ST2:
Hardest boss: That dang miner ghost. Traps: I don't recall too many traps, other than reaching a dead end with a very tough enemy in the room.

Oh man...gotta think on this one.
The boss that gave me the most trouble in ST1 was...well...it wasn't even a boss. The most trouble I ever had (and still do to this day, 20 years later) was making it through the wide open area full of green alien troopers in the first level of the Spaceship (about 2 rooms before you warp to the Jetpack Jumpers). I think I see a pattern appearing for the ST2 boss being the Ghost Miner. Still can't make it through him (the first one...not the boss run) without using a few of those Invincibility Stars you pick up earlier in the level.
Traps? Well...there's always the 3rd "Potion" room in the very first dungeon. The red Bowling Ball took me a while to figure out the timing. And I couldn't find the correct path to the Jetpack Jumpers in the first level of the Spaceship to save my life for almost a year (I was determined not to look it up!). Zoda's Revenge doesn't really have that many traps, if I recall. The castle in Chapter 5 took me a while to correctly navigate, but didn't take more than a couple hours.
Side question: How many of you know of the secret "pit" room in Chapter 6 of the first game, right before you get to one of the Voodoo mini-bosses? It's in the top half of the room on the left "island" and will get you a medicine, double hearts, and an Astrix. Also: The secret room during your fight with the Reactor Core on the Spaceship where you can (attempt to) fight a bunch of green alien troopers and grab a medicine and Super Laser for your victory?

In ST1, the boss i probably had a really hard time with is the ostrobot boss in the second dungeon of chapter 7, specially if i died beforehand. probably the trap i fell for were the sinking tiles that always sink in a pattern, mostly because i time my jumps wrong or i forget to jump. not to mention i always get nervous when i get to them.
ST2, its a tie between the miner boss and the dragon. Since i couldn't beat the miner boss without any invincibility stars and the dragon cause i didnt know how to dodge its attacks back then, which would always take off a chunk of my health, those or when i touch it cause of the way it flies. And for traps, any of the ones with a moving platform that will instakill you if you try to walk on the edge of it. I never really liked those sections of the game.

In StarTropics 1, my hardest boss I think was the magma monster in Chapter 3 like Shinigami. I felt stupid after i discovered how to beat it. It's still hard to don't get hurt by the projectiles. The hardest trap for me was the red rock in Chapter 5. I had to restart the stage a few times before beating it. In Startropics 2, it is, without hesitating, the dragon. It takes ninja reflexes to dodge his fire!!! And after a so long dungeon... it's cruel! There's not much traps in StarTropics 2, so I don't have a worst trap.

It's funny to see that Magma the Fierce gave so many people trouble...I'm no exception, lol. I beat him once and then must have tried 20+ times on subsequent playthroughs, all without success.

I see I'm not the only one who had a lot of trouble with Magma. Makes me feel a little better. Like I said in the OP, it took me six tries to beat him. When I finally did, I had half a heart in my life meter. That was a close call if I've ever seen one.
